Hi Gazab,
It depends on whether you have an InfraRed remote (pre 97 I think) or radio controlled.
So, either:

For IR:
From Alan Dempster in uk.rec.cars.maintenance newsgroup

* Open drivers` window and close door. Perform this operation from
OUTSIDE the vehicle.
* Turn key to position I (Radio Only) until security light in clock stays
ON
* Take out key. Hold close to door sensor, with IR transmitter pointing
straight at the door sensor.
* Press and HOLD DOWN one of the two key buttons until the red LED
in the key flashes.
* KEEP this button held down, and press the other FIVE TIMES whilst
holding the first button down
* RELEASE both buttons TOGETHER at the end of the fifth "stroke"
* OBSERVE that the LED on the KEY and the CLOCK flash
SIMULTANEOUSLY, confirming the data exchange between the car
and the key.
* Put the keys back into the car, turn to position II (Ignition etc on)
but do not start engine.
* Wait for five seconds.
* REMOVE keys, and attempt to lock vehicle with remote locking.

If this works, then all is well. If not, there is a more serious fault that
MAY be cleared by disconnection and reconnection of the central locking
multi-plug in above the driver`s footwell. Personally, I have never had to
resort to this.
NB: This procedure is only appropriate for early Mk.II versions of the
Mondeo.

Oliver - This worked fine for my oct 96 mondeo diesel

For Radio Controlled
From Graeme Taylor - same newsgroup

If remote is radio controlled. disconnect centre plug at alarm control unit
located under drivers side of steering wheel multiplug colours green and
blue. when reconnected will hear door locks operating.

turn key in ignition to on position and accessory position four times within
8 seconds finishing up in accessory position alarm LED should light
constantly.

press any of the remote buttons until LED flashes and then stays on, turn
ignition on and then off. key should now operate
